While it is still defending you will not see anything in your balance. The daily limit is 50 coins per account, so a defender that holds out for more than eight and a half hours already covers the maximum for the day.
Why have I not received coins if my Pokémon spent days in the gym?
Because the cap applies to the day the Pokémon comes back, not to the total time accumulated. A defender that holds out for a whole week will collect a maximum of 50 coins when it is knocked out. You also lose income if you had already hit the cap that same day with another Pokémon. That is why it is worth staggering defenders across gyms with different turnover rates.
How long does it take to gather enough coins for a bag upgrade?
It depends on how contested the gyms in your area are, because you only get paid when you are knocked out. In an active area, hitting the daily cap is realistic and within a few days you have what you need for a small upgrade. In rural areas, where nobody knocks your defender down, the real income drops a lot and it is worth leaning on the monthly GO Pass when it hands out coins.
What is the difference between regular Candy, XL Candy and Rare Candy?
Regular Candy is used to evolve and power up to a point, XL Candy is needed to push past the high power-up levels and only appears from a certain trainer level onwards, and Rare Candy works as a wildcard convertible into Candy for any species.
